He wants us to pay for something that we are not responsible for. He has threatened to bring in another contractor to finish the work and deduct that money from our bill. This is a permited job. Can another contractor come in and work the job without me pulling my permit?

Under the laws of all states in this country since you pulled the permit on the job you have and assuming a new contractor is retained, he or she needs to get his or her own separate permit for the job. Your permit cannot be piggy backed on.
